If people are listening to the wrong version, yes. It will only count for the version they're listening to. And, if they listen to both, they will be counted twice.

The Korean digital services aren't like Spotify or Billboard. They do not merge the stats of a song that's in multiple albums. They are considered different songs. Since Butter and PtD appear in 2 albums, their stats are split. You can see that there are 2 Butter and 2 PtD charting on Melon. Repackages have the same problem, they create 2 versions of the same song.
From what I've observed, when songs are pre-released they're later moved to their respective album, so that they preserve their stats, and the pre-release single is removed.
